Abstract: | Bivalves constitute the second largest and most diverse group of mollusks, being
widely distributed in several types of habitats, mostly marine, where they play
vital roles for the ecosystem. Characterized by a high nutritional value, they are
commonly produced and commercialized for human consumption. Bivalves and
their components are resources also exploited for other purposes
(ornamentation, agriculture and construction activities). Given their different
applications, they are economically important. However, due to their filtration
feeding habit, they tend to accumulate in their tissues a substantial diversity of
bacteria, some of which are potentially pathogenic to public health, which
constitutes the main problem associated with bivalves’ consumption. The present
work focused on the common cockle, Cerastoderma edule, a species with
special sociocultural and economic interest in the lagoon Ria de Aveiro (Aveiro,
Portugal), being the primary aims: i) to compare the efficiency of extraction
methods for obtaining bacterial DNA with the quality and quantity required for
genomic sequencing techniques; ii) to analyze the influence of seasonal
variations in the composition of bacteriome associated to cockles harvested in
Ria de Aveiro; and iii) to identify potential pathogenic bacteria associated with
these bivalves. Among the 5 extraction kits tested, the PowerFecal and DNeasy
obtained the highest purity (A260/280 ratio of 1.95 ± 0.20 and 1.90 ± 0.02), and
concentration of DNA (10.0 ± 2.53 and 133.4 ± 11.51 ng μL-1), based on
spectrophotometric analysis. In addition, the application of Denaturing Gradient
Gel Electrophoresis (DGGE) and, then, high-throughput sequencing of 16S
rDNA amplicons, showed that these extraction kits enabled the detection of a
greater diversity of genera, including of Gram-positive bacteria. Regarding the
second goal of the study, a clear effect of seasonal variations, analyzed through
changes in abiotic factors (e.g., temperature, ammonia, TSS, and fine fraction),
was observed on the structure and composition of the cockle gut bacteriome.
The high-throughput sequencing of 16S rDNA amplicons demonstrated that the
species richness of OTUs tended to decrease from Autumn to Summer, while
evenness and diversity varied, rendering higher values in Autumn and Winter. A
total of 74 families and 157 bacterial genera were identified, with the most
significant abundance occurring for the genera Mycoplasma, Anaplasma,
Spiroplasma and Rickettsia. Among the 49 most represented genera, 11 species
and/ or strains have been document as being potentially pathogenic for humans.
Other genera identified, with lower frequency of occurrence have also been
previously reported as having a higher harmful potential, such as Arcobacter,
Desulfobulbus, Shewanella, Vibrio, Leuconostoc and Criblamydia. Os bivalves constituem o segundo maior e mais diverso grupo de moluscos, estando amplamente distribuídos por diversos tipos de habitat, maioritariamente marinhos, onde desempenham funções vitais para o ecossistema. Caracterizados por um elevado valor nutricional, são vulgarmente produzidos e comercializados para o consumo humano. Estes recursos e seus componentes são ainda explorados para outros fins (atividades de ornamentação, agricultura e construção). Face às suas diferentes aplicações, apresentam grande importância económica, no entanto, devido ao seu mecanismo de alimentação por filtração, tendem a acumular nos seus tecidos uma diversidade substancial de bactérias, algumas delas potencialmente patogénicas para a saúde pública, o que constitui o principal problema associado ao seu consumo. O trabalho em causa incidiu sobre o berbigão comum, Cerastoderma edule, o qual é uma espécie com especial interesse sociocultural e económico na Ria de Aveiro (Aveiro, Portugal), tendo como objetivos primordiais: i) comparar a eficiência de métodos de extração para a obtenção de DNA bacteriano com qualidade e em quantidade necessárias à aplicação de técnicas de sequenciação genómica; ii) analisar a influência de variações sazonais na composição do bacterioma associado aos berbigões capturados na Ria de Aveiro; e iii) identificar bactérias potencialmente patogénicas. De entre os 5 kits de extração testados, os kits PowerFecal e DNeasy permitiram obter maior pureza (A260/280 ratio of 1.95 ± 0.20 and 1.90 ± 0.02) e concentração de DNA (10.0 ± 2.53 and 133.4 ± 11.51 ng μL-1), segundo os resultados da análise espetrofotométrica. Além disso, a aplicação de Eletroforese em Gel com Gradiente Desnaturante (EGGD) e, posteriormente, de sequenciação de alto rendimento de produtos de amplificação do gene 16S rDNA, permitiu comprovar que aqueles dois kits de extração promoveram a deteção de uma maior diversidade de géneros, incluindo de bactérias Gram-positivas. No segundo estudo efetuado, observouse um efeito claro das variações sazonais, analisadas através de alterações de fatores abióticos (e.g., temperatura, amónia, TSS e fração de finos), na estrutura e composição do bacterioma intestinal do berbigão. Mediante a sequenciação de alto rendimento de amplicons de 16S rDNA, verificou-se que a riqueza em espécies de OTUs tendeu a decrescer entre o outono e o verão, enquanto a equidade e diversidade variaram, obtendo valores mais elevados no outono e inverno. No total foram identificadas 74 famílias e 157 géneros bacterianos, destacando-se, quanto à sua abundância mais significativa, os géneros Mycoplasma, Anaplasma, Spiroplasma e Rickettsia. De entre os 49 géneros mais representados nas amostras analisadas, 11 apresentam espécies e/ou estirpes descritas como possuindo potencial patogénico para os humanos. Outros géneros identificados com menor frequência de ocorrência, têm também sido reportados como apresentando um potencial nocivo superior, como por exemplo Arcobacter, Desulfobulbus, Shewanella, Vibrio, Leuconostoc e Criblamydia. |
